Messy brood box


We started a brood box in April with foundationless frames in a langstroth hive. We hung the queen in the queen cage as directed for about 5 days. The bees did not draw a vertical comb but just drew comb all over the hive. After about 6 weeks we added another brood box hoping they would move up to it. In this 2nd box we added wax foundation starter strips to each frame. Instead of rearing brood there they used it as a honey super. The problem is we still have a very messy brood box and winter is coming. We cannot remove the frames as they are all combed together. What should we do?
